What is the best way to organize these scrapbooking themes?
First born
Baby and mommy
baby and daddy
naptime
baby and friends/family
pacifier
1st sink bath
1st tub bath
ultrasounds
mirror fun
1st halloween
1st thanksgiving
1st christmas
1st new year
using computer
dinner time
favorite toys
tummy time
dirty diapers
Most of these sound baby themed, so if they are all going into the same album, I would recommend going in chronological order as much as you can. If they aren't all for the same person or family, try categorizing them under more generic themes: holidays, family, playtime, etc or by person. It really just is a matter of what is less confusing to you or the person who is getting the scrapbook later.

Do you mean you want to put all of these pictures in one album? They sound like they would go well together and you already have the page titles worked out. What about:
Baby's first year
Our First Born
First year in the life of …………
